FIFA rules against political interference are presumably - because how else could they work? - based upon the general assumption that football federations aren't representative of their national governments. In which case, aren't the boycotting countries the ones breaking the rules?

Not insofar as they were reactions to their teams being subject to political interference, as was the case with their football team being booted from everything. Rugby was a bit of a weird one, and more of a 'South Africa are bad' cultural boycott, which I would not have gone alone with, because then you end up with a free-for-all like when random idiots refuse to compete against Israelis.
