The whole "escape from New Caprica" arc. Just really great television.
Which I think was early season three?
Yeah, that run of episodes has some of the most impressive television I've seen.

The New Caprica stuff was right on the verge of becoming a trite and obvious Iraq war allegory, then they had the 'good guys' embark on suicide bombing missions and write the deaths of their own people off as collateral damage and even though that made it an even more obvious allegory, it was also daring and unexpected enough to shift the whole thing onto another level.
I'm not sure I've ever seen a character presented as heroic do anything as utterly horrible as Starbuck ordering Gaeta to beg for his life.
And the Galactica jumping into the atmosphere to spit out its fighters before jumping back out is just a fucking terrific sequence. They were supposedly operating on a fairly limited CGI budget, so there was some absolute wizardry going on in scenes like that and the blowing up of the resurrection ship.
